I would put your EGR back on unless your running a JDM ECU, and if you got 5 do you wanna sell a couple:) But the EGR will have no effect on getting the car running properly.

That link is the Toyota Service Repair Manual, TSRM. I take it your engine is running care free right now? If you choose to use a MHG you need to have the block/head machine to a RA of 30, but dont quote me on that, search. BTW I don't know that much either;)
A BHG is a issue of pressure, as in the exhaust gasses will pressurize your coolant system(coolant overflowing), but do as the elders say, you may have a chance yet:icon_bigg

But so were clean, it goes from the valve covers to a "T" one end goes to pre turbo, other end goes to catch can then to the throttle body, correct?
I would start with your code 52(see link), and also do the external ground on the igniter, its simple.(search)

The code 52 will make your car go rich, which explains the slow, and lots of exhaust gasses...

Your catch can won't collect anything if it's not properly set up. Unless you have a extremly dirty air filter, theres little to no vacum pre turbo.
I think they refer to the allen plugs and cover as the "third" valve cover. Oil that pools on your spark plugs...
