I would put them in the order you thought there supposed to go, put the cams in, get a set of feeler gaues, and check them, non-interference motor, takes about 2minutes to measure both all 24 valves. Snap on makes a tool to change shims around with the...

BTW, gear pumps can handle the most amount of "crap", and the first stop it makes is the filter(IIRC) so any dirt will be filtered out. So try your best to get it perfectly cleaned, but remember thats what fiters are for.
Also you said the exhaust manifold had white residue in it? Did the intercooler pipes have oil in them as well? Or else how did the oil get into the exhuast manifold?
It's a GREAT idea, IMHO. Being it ran to pre turbo(MY RECOMMENDATIONS) or to atmosphere. Props OP!!
But the stock setup works well for those who have the provisions.
I'd say one of them is your temp sensor, not sure about the blue one though.
I wouldn't spray carb cleaner on your afm, apparently its not good for it.
Smell your tail pipe after cranking for a bit, if your getting fuel you'll smell it in there. But that is a bit of hack test, and doens't mean your getting the correct amout of fuel or at the correct time. Does the engine even try to sputter?
