Their are two ways you can do this, you can weld the two pipes or you can just put a rubber plug and clamp's on them. As for the part that is inside the car, the best thing to do is to leave it alone, unless you want to remove the whole dash.

This has been discussed many times, it all depends on what you want from the car. If you want a cruiser and a daily driver without bleeding your heart out, then get the 2J. And if you want a fast way of making power, but you will have to pay more, then get the 1J.
