Rods are the same
Both cranks are fully balanced but the later 7M crank has smaller counterweights on all throws whereas the early 6M style crank has larger counterweights and misses a couple of throws and will be harsher across the rev range.
Seemingly there's an Oil feed issue to the planetry gears set that needs the case mod to prevent failure..
MV uses Brown clutches as according to Mike they have more friction area and hold better than Blues.
You have a huge IC so bugger all restriction = loads of FLOW stock plug gaps are HUGE and it's a 10+ year old Ignition system so yeah could very well be ....
Only guessing here from the information you've posted.
Could be spark blowout and when the silencer is in it cuts down on the flow through the motor which in turn lower cylinder pressures which prevents the spark going out which makes it drive better ;)

Ask for a show of hands those that have a genuine 400rwhp in street trim more than once without any dyno cheats......
If it were that easy EVERYONE would make 400+.
