Correct, the stock unit has a rather large pressure drop. Most folks upgrade the IC piping and intercooler at the same time, simply because it's easier than trying to rework the piping again for a new intercooler later.

Unlikely... they replaced the mainboard, so they might have mixed up the cable, or left it unplugged, but most people leave the jumpers on the drives alone when changing something else. :)

More than likely IDE. *Could* be SATA, but I won't hold my breath. You may need to break open the case and check that the ribbon cables are plugged into the CD / DVD drives AND the mainboard.
