Never use wd40 on rubber hoses! Its a petroleum based oil and very bad for rubber. Best bet would probably be a soapy water solution (the same stuff they use for installing tires)
Used to have an MK2, i loved that thing, unfortunately i got into an accident which is the reason i have my supra now. I kind of wish i bought another, as my supra and the mr2 are both underpowered, but the mr2 was much more fun.
Fluid can have a pretty large effect, get some proper lsd fluid for it and swap it out. It could be the reason you are having different results in different weather.
I will try the stethoscope.
The reason i don't think it would have to do with the flywheel or clutch is because when i depress the clutch the noise does not change at all.
Heres another update. Every time i turn off the ignition and the engine comes to a stop, it makes this rather loud rattle noise. Im not sure what exactly it is, it has been doing it for as long as i can remember, but maybe it means something?

If the little hose between the radiator filler and the bottom of the overflow bottle has a leak anywhere in it, it will also suck air back into the system upon cooldown(sort of like sucking through a straw with a hole in it)
Air in the cooling system makes this happen because the heater core is the highest point in the system, however, there shouldn't be air in your system and it can be cause by multiple things such as coolant leaks, blown head gasket, or there was a coolant flush done recently and it wasn't bled...
No pics, but not quite "chunks" taken out. Just a smooth, even matte finish. I think that's the best way i can explain it, as i cant find any pictures of anything like it. Basically, it no longer had the shiny almost mirror like finish.

I don't mean to thread jack, but when i had my head work done i had the whole head media blasted, and the journals on the head(not the caps) were blasted as well, leaving a frosted type finish, I've been using the car for a few thousand miles since with no issues, but should there be any concern...
use a jumper wire between B+ and the starter signal terminal when its having a no start condition, if it starts right up you can be pretty confident something is weak in the signal wire.
