ECU plugs have 4 rows on the Chaser. Soarer/supra have 2 rows. Also, you'll likely be missing 2 plugs to the ECU of it's a Chaser engine because those come from the body harness on Chasers.
My swap started with the same donor engine. There should be a place to hook the cable in the passenger side (unless Chaser transmissions are different). Maybe they use an electronic sender? I'm just guessing since I swapped to an R154 immediately.

The 3.54 thing looks interesting, but after skimming the thread on rebuilding the diff, I wasn't feeling up to that task.
Is there an optimal or preferred diff ratio? I have a G285 diff (4.30 LSD) sitting in my garage, but am hesitating to put it in. I have a G284 (4.30 open) right now in the car. Feels like I'm driving a Honda at times with lots of noise and little speed.

Has anyone tried running 17" fronts and 18" rears? Or would that look dumb? I ask because the eibach springs I have lower the front much more than the rear.
I think it's common for 1JZs to idle low sometimes due to the IAC sticking. Mine does that.
Is it possible you have the cruise control and TPS plugs switched? I seem to remember them being similar, but maybe that's not possible.
Is that the original fuel sticker? If so, never take it off. I have an '87 Buick wagon that still has the "UNLEADED FUEL ONLY" sticker on the gas door and can't bring myself to remove it.
