All turbo models use the same turbo and waste gate.
The ecu has zero control. It can control how much fuel to add to air flow how ever,
The auto trans has more drive train lose and uses more energy...
The lex afm housing would not be the culprit of the 550s not working. Its only needed to match the 25% increase in fuel with the 550's. It uses the same electronics as the stock afm and most people just switch the electronics.

Seems like a precision copy. Personally i would go with the presicion. Iirc they were the first with the aftermarket billet wheels. Holsets also have billet wheel.

All blocks have numbers. They dont mean a thing really tho unless yours happens to be numbers matching which doesnt increase value at all.

Mine does the same thing with a new pilot bearing and throw out bearing and stock clutch. But its more of a thud thud thud not a knock knock knock, kinda like a super smallish rodknock but not full on rod knock and it goes away with rpm.
Didnt happen when i first installed the clutch but...
