No, AFMs don't break because of different turbos. I'd suggest 2 things at this point. First, the AFM needs to be working properly, so replace that. Even if you just swap in a working one from a nearby buddy or something. Second, the new fuel pump may be pushing more pressure than the...

Grrr... if it's stock, it's an AFM, not a MAF. Pet peeve of mine. Have you checked for codes? Have you replaced the fuel pump?

Usually a problem with the ground - check that the ground wires from the engine wiring harness on the underside of the intake for #5 & #6 are still firmly attached and uncorroded.
