^ it should still start and run "decent" with the cam timing switched around at the dowel pins (mine did when i experimented). The dowels provide a few degrees (2-3 IIRC) in each direction according to old stuff IJ has posted and are used in unison to accommodate major amounts of material...
Considering the information given in the first post i think its a good start to narrow down if its timing related or not!

^ and the whole purpose of the lex afm was to raise fuel cut with out a FCD, when you add fuel with a piggy back you LOWER fuel cut.

Bad connector would throw codes instantly once the circuit was broken... i would look else where, like the vac leaks.
Test the KS signal and the continuity of the wires from the afm to the ecu. If everything checks out and there is no codes for the afm its most likely not the afm. You'll know...
