If the ECU is grey plug, it's an '89+ and should hook up just fine. The '87-'88 ECUs were yellow plug.
A new harness is an excellent investment ;)
If the ECU is really JDM, you will have to eliminate speed cut....you can do this by buying an HKS speed cut defender or disconnect the SPD...
You'll need to get your hands on an '89 and '92 wiring diagram. Please use proper connectors (like deutsch connectors) to mate the wires.
Last I checked, Champion Toyota has a main harness for around $370 ;)

The color plugs on the ECU and the harness used need to match. Also, there is a big difference between a turbo and NA ECU.

If the head bolts on the motor right now are at factory torque, I'd re-use them in a heartbeat ;)
Torque to 70-75 ft/lbs and call it a day.
If you get ARP bolts, use the ARP spec...75 ft/lbs on an aluminum head using moly for lube. ARP studs are better...the spec is 85 ft/lbs using moly...

You tuner is telling you the truth. You need more flow through the head...cams are part of the equation and will net you some gain at that level. To take full advantage of the cams, you will need a port job on the head and oversize valves.
The meth injection is so you can keep the motor...
Personal reasons? Mixing oils is not a good idea...the additives can cause "conflicts" in use. I'd like to hear the "personal reasons" you use to justify what you use is better than the petro engineers at Red Line have spent a great deal of time/effort in making MT-90.

NAPA Gold filters are made by Wix...that's what I would use if I were you. the Toyota Denso filters are good, but hard to come by. The Toyota Thailand filters are not much better than a Fram. If all else fails, WalMart SuperTech filters (made by Champion Labs) are not bad.
