sounds like the electronics youre using are no good. use the one you had on your car prior to install.
if you had pulled codes the first time the ecu threw the cel you could have figured this out on your own however.
you dont need it at that point, but when you start tuning it is important.
you may have a shitty idle with the lexafm and 550s, with an afpr (and adjustement screw on the AFM if you have it.. ) you can play with the base FP until you get an acceptable idle.
but this cant be completely from the driveshaft? the vibration is very noticable and i just couldnt imagine this being a normal side effect from running a single piece.

i have a custom one piece driveshaft and have horrible vibration starting around 75 and getting worse the faster i go. at 60 it rumbles, but if i go a little faster itll go away.

PCV. getting the milkshake (water+oil emulsion) under the oil fill cap and clogging your PCV lines is almost a sure sign of a BHG. whenever i look at another supra either for a friend or otherwise, i will look under that oil cap before i even take it for a test drive. :)

you dont really need to take out the drain plugs. take out the tstat, take offthe hoses going to the radiator.
take a garden hose, and let water flow through where the tstat would go and just let it run for a while.
thatll flush out your motor real good. do the same for the radiator.
