The counter shaft in a manual transmission is what splashes the lube over the whole inside of the transmission and gears and bearings, and guess what isnt spinning when you rotate the output shaft without the input shaft rotating

They leave the center layer bare on purpose, kind of the same idea of using friction steel friction and so on for clutches, you dont mate up two friction compound surfaces together. Brake clean with a toothbrush worked really well for me, took the stuff off rather quickly.

Im doing a stock rebuild right now, just wondering if you guys think having the stock filter head and cooler is better than not having it at all? I know it limits max oil pressure, but i dont know how important it is that oil pressure goes above ~40psi anyways.
Do a leakdown test, to get 30 PSI you need something majorly wrong.. Try putting some oil in there and see how much your numbers jump. Leakdown will tell you exactly where it is leaking though. You could have something as simple as sticking valves, you never know.

If the valve didnt fall ALL the way into the cylinder and the stem is still sticking through the valve seat you might be able to push it back into the guide via the intake port (assuming you lost an intake valve), if its an exhaust valve dont even bother trying those ports are way too small.
NA_T is going to cost you pretty much the same if not more, not to mention you need to change the head gasket unless you want to turn your boost way down (high compression pistons are in the NA), you will have to pull your engine to change the clutch anyways, theres so much more work involved...
