Take it to a bodyshop if you have NFI what you are doing...that is if you care about your paint. Most body/speed shops have a tool designed specifically to do this.
Figgie, I assume the Sumitomo MT series is equivalent to the majority of our wiring harness? (looking through that catalogue i posted, many of the connectors look like those on our engine harness)

NA cars didn't even have the ports installed on the water outlet, so a block-off shouldn't be an issue. For a cleaner look, source an NA water outlet rear portion.
Could you not run the egr in the same manner as the 2jz manifold? It basically has a pipe that runs from the back of the manifold and introduces the exhaust gases right behind the throttle butterfly, resulting in a relatively good distribution of the EG.

If flanging for the q45 tb, be wary of the clearance between the throttle arm (at WOT) and the hood...I wasn't, and now I've got to re-design the throttle arm.
you would want the return dumping into the top of the tank to avoid the differential pressure head created by the fuel level. (if the return is flowing into the bottom of the tank, the pressure on the line will be based on the tank level, whereas the pressure is constant if it is flowing in from...
did you verify the correct installation of the spark plug wires?
Also, clean up that rats nest of wires coming over the top of the engine...at least wrap them in some split loom.
go to your local industrial hydraulics shop for the o-ring boss fittings. I picked up steel Parker Hydraulics fittings for around $1.50 each (-10 size), and they have almost any size combination you could imagine.
