depends on which intercooler you have
is it supra specific?
does it require removing old intercooler piping and replacing with aluminum piping?
really its more of mount the intercooler where you can and piece the piping together if you dont have a kit
This is a very common issue with 1-2 shift(mine does the same)
Most have had very good luck with shimming accumulators inside the transmission
I personally have not done it yet due to BHG(now fixed) but slipping 2nd gear
Also Devin Blanc does valve body mods for firmer shifting...IIRC last time...

Assembled the motor and its running again
Went with stock headgasket and stock headbolts torqued to 75ft lbs
Will update with pics in the next day or so

before install did you check for binding on wastegate flap?
my vote would be worn out valve springs...IIRC stock valve springs are rated at 33ft lbs
after many years and heat cycle's they weaken
just had my 7m head rebuilt(had 78k miles) replaced all springs with BBC comp cam valve springs...24.99 a box from summit racing
anyway the stock springs that...
since you have already ruled out spark plugs, wires, and injectors
now its either the 3-4 coil pack, cps or internal issues
easy thing for you to do
on the coil pack swap your plug wires 3 and 4 around
start engine and see if misfire has moved to cylinder 3 and cylinder 4 do not misfire...

I would suggest spending the extra couple hundred and having the shop assemble the block
They know what they're doing when assembling an engine and know how to check clearances, set ring gap, adjust valve lash, pressure test head...etc
And not to mention a WARRANTY on motor...something you cant...
