From the pics I have seen PTR only us us the runners and puts a whole new tube + tb flange on. They are similar to Seth's long runner although I agree his would likely flow a little more. Then again you would have to be pushing substantial CFMs to max out PTR'S design from the looks of it.
You triggered the factory security system,
iirc...lock the car with the drivers side lock switch, close the door while pulling up on the handle and then unlock it using your key. This should properly deactivate the security system.

Power doesn't come cheap. You'll have to take the head off again to have porting done, do cams then when it will actually make a difference. Also cams can be swapped with the head in the car relatively easily.
