^^^You are correct. You can do whatever you want with it. Heck, get yourself a 5M oil pump driveshaft, and slap a mechanical fuel pump in there if ya want :)
both the whites and the browns bolt onto the intake plenum. Is the two pin wire pretty long? If so, it should be the rear speed sensor on the tranny. It plugs in to the wires coming from the sensor, right around the top of the tranny.
you can also remove the access plate on the other side of the bell housing, unbolt the pressure plate from the flywheel, and pull the tranny with the clutch attached.
