Do you notice it more-so while turning? If so then I'd suspect the diff being real tight and not allowing much slippage. It should go away pretty quickly unless it was built way to tight.

Do you know if the car has an aftermarket alarm with a window modual? If it does, I'd suspect a bad window modual (mine did that but it would roll down both all the way at random)... If it doesn't, then I really couldn't tell you except maybe a problem in the window regulator.
