    What should I do with my stock BOV?

    You can pick up larger sized vacuum caps from the autoparts store that will cap off the 2 unused holes. Like others have indicated, since you're retaining the AFM and planning to remove the OEM BOV, then for improved driveability, a recirc' system is recommended.
