I had an 09 or newer corolla with a CEL for some cruse control codes, and it ended up being a partially unplugged tail light. Luckily there is a TSB on it, that I found before wasting to much time. I never looked into how or why, but if it comes up again I just may have to.
I think he means there is not one to hold up the front of the trans, with the motor out. I could be wrong, but I just cant see a rear mount completely missing.
And yeah, when I pull a motor out of a supra, the trans comes with it (and the wiring harness). Much easier.

I have never used AEM before, but I decided to look through your tune a bit.
Go to, ignition> advanced ign> coil dwell setup> coil dwell wizard. Is it setup for a subaru/saab coils? When I change it to MKIV coils it changes some of the settings. Just a thought.
High CO means its running rich. The carbs i have dealt with (witch does not include a vespa) you tighten the adjustment screw to lean it out, and loosen to richen.
There should be a spec for idle, idk.

When is the valve closed? I can see its controlled by the "a/c air mix control servo motor". I would guess it would be shut in max a/c, but what is actually controlling it? I think toyota tried to explain it in their diagram, I just dont...
