The problem is that the old computer signaled the fuel pump, and the 1jz computer does not have that ability. Very common issue.

There are different types of spacers, some of them bolt on and provide new wheel studs, some are just spacers. If theyre just spacers, and you dont have enough stud length to properly fit the lugs.... well, you get the idea.
It takes until 6500 RPM to reach full boost, on stock twins? That doesn't sound normal either....
Sounds to me you have more than just a second gear issue.
