In order for the exhaust to line up how you want, bolt it up piece by piece without torquing them down and then line it up + torque.

Even though there isn't a picture, I am pretty sure you are talking about the rock shielding in front of the rear tires on the body. It's an extra thick layer that has faded/cracked over time (ironically enough, to keep the paint under it from chipping away and looking bad).

I use the nipple coming off the back of the intake manifold (closest to the firewall) that runs a T to the cruise control and heater. I took out my cruise control and changed around the T, so I can't remember exactly what it is like stock.
