You can get adapter plates made up pretty easily to put a 2JZ upper manifold onto the 7M lower runners (1JZ wouldn't be that hard either). I think there was a guy trying to do a group buy on them a few months ago.
get a multimeter, and make sure the signals are coming out of the ECU for the injectors. That'll save you from ripping apart the harness.
It's possible that one of the cam position sensors is not functioning properly, but that would probably throw a code.
It's also possible that the 12V line...

Correct. It would suck in more air, and cause your car to idle slightly higher than it would without the valve. You are also correct that the car expects this in a stock system.

Edit: I just had a crazy idea. Drain the catch can into the oil pan so all the condensed oil just goes right back into the engine :)
IMO, Bosch is more reliable than Walbro. Bosch is used as an OEM pump in a lot of cars. The 044 is a big pump (340lph), but they do have smaller ones, like the 040. I believe the 044 is OEM in a lot of the newer porsches.

An IC is a decent upgrade, but cams will make more of a difference. I would suggest upgrading cams before IC.
Like I've said before. A local guy and I both had similar mods, except I had cams, and he had IC. I ran 3 tenths faster than him in the 1/4 the same night.
Maybe the 2nd car went to grandmas, went home again, then went to grandmas again, adding another 26mi onto the trip. You never said they couldn't backtrack.
Reg Reimer usually organizes a cruise in the spring/summer. Usually it's a pretty decent turnout of MKIIs, MKIIIs, and MKIVs.

I had a cheap "greddy" FPR (99% sure it was an ebay knockoff) that would have a tendency to actually stick closed. My fuel pressure ran like 60psi all the time.
That's when I ditched it, and bought an HKS FPR instead.

Internal wastegate simply means the wastegate is part of the exhaust housing of the turbo, as opposed to being a separate unit. They function the same.
Custom oil lines are EASY. Cut hose to size, put fittings on end, bolt into place. It would be more work to modify stockers to fit.

2JZ cams don't fit in the 1JZ head because one of the journals is too narrow on the 1JZ head for the cam. This means a 2JZ head has a journal a little wider than the 1JZ cam, which would work fine.
