If you bore, you'll need new pistons and rings. Rods should be okay, and if the bearings look good, great.
If you do decide to go down this road, it's a lot more things to do.
You didn't happen to do a compression test first?

If you can't get the foreign material removed from the valves, I would replace them, and properly lap new ones to the seat of course. Best time to do it ;)
I am a huge fan of torque plates for boring and ring gaps.
Part of doing it right, especially if you are going to torque down to 90ftlbs, or what many people recommend.
Make the single feed a -8AN, and you'll be fine. You're still planning on 1000whp, eventually?
Guys are making 700whp on a single 485 pump, e85.
The fuel filter should be the long one, not the short Aeromotive style.

The timing belt idle pulley should move, regardless of how tight the 10mm hex is.
I have not seen a factory JZ harmonic balancer in years. (Sorry no help there).
