You may want to think about that Lex AFM. if you are going with 550 injectors and a FPR already add the Lex and some fuel management. Your going so far as it is this seems like a small step. If you go with just the 550's and keep the 7mGTE AFM your going to run rich...
I dont have any experiance with the e-manage, but I will share some of my thoughts, maybe that will help ?
1- I would make sure to reset the e-manage back to factory defaults befor just wireing it in and starting it up. after that I would go through the setup to have the baseline correct...

I noticed that the inner front timing plate is pictured seperatly from the block. Did you have the timing plate machined at the same time as the block?

How bad is a code 52?-
it changes your timing and fuel( runs even richer) so performance suffers etc.

I am assuming you have replaced the original wire with coax.
The ground is connected to the outside shield of the the COAX. The grounding of the shielding allows any electical noise that the shield picks up to be drained to ground. This allows for the KS signal that is transmitted in the center...
Code 52 is caused by the ECU not detecting a signal from the KS's.
Understanding that there can only be a few problems
- Knock sensors
- wireing
-ECU
So if the KS's are good how about the connectors to the KS's?
It is very important to correctly ground the shielded cable at ONE end only...
I dont like to jump to conclusions, but since the car did overheat you need to do some testing.
1- check engine codes
2- do you have any oil in your coolant? open the oil filler cap and look at the inside of he cap, is there any coolant in your oil?
3- do you have antifreeze in the coolant...
yes it could be from sitting and old gas.
Could be from quite a few things.
Will it still be sitting for quite a while or will you be runiing it?
At the least get some good gas in there.

The boots are there to protect the seals. If dirt get in, the seals and the piston rod type thing will get damaged and start to leak.
You can replace the boots if the rack is not leaking, sounds like your is.
Time to replace the rack.

I have also heard that waterproof is not good. It will trap all the moisture and your car will be in a high humidity enclosure all winter!
Just my 2 cents
I have Tokico TEMS with eibacks.
Now I have not put any amount of miles on them like 500, but I really like the adjustable suspension.
Set on normal it is quite soft and absorbs bumps nicely, yet come around a corner and jam on the brakes and they auto switch to firm and the nose stays nice...
My opinion, waist of money. You dont know what quality the wires are, you can get cheeper wires and put it together yourself.
However- if buying a grounding kit meants you will clean up all your grounds on a 15+ yo car then it is a good thing.
