Ok this is just what I've found in testing parts with no real hard science ;)
Long runners = cutting a stock plenum off the upper runners and welding the new one on.
Short runners = 40mm long from the head to the Plenum mounting flange
(any shorter and it makes it really hard to get to...
RPM range?
Which Turbo?
Auto/Manual?
How do you want the power to hit?
These are some of the variables that you can tailor to make your FFIM right for YOU ;)
Short runners kill off low end long runners improve it
Small plenum volume makes the boost hit harder Large is softer
Well you replaced a worn bearing with a worn bearing from a more powerful car.......
It's worth checking that the 3 Universals are all still in line with each other.

Aaron: Depends on what the damage is and this is why I suggested scoping it.
If it's mechanical ie: Broken ring or ringland yes driving it IS going to damage the block, if it's just a fried/worn ring then no it'll just cause some blowby and as long as you don't hammer it you won't hurt...
Worst case scenario is it's broken a ringland.
Best case is a set of rings and a hone.
Do a leakdown before you pull it down this will help you understand what's happened.
If you know anyone with a bore scope borrow it and scope the cylinder if it's mechanical damage you'll see signs on...
Tell them the current arangement is causing unneeded friction and you think it's the best option to sell it and put the $$$ back in the bank.
