The center cover is there to keep water/oil/crap out of the spark plug wells...the stainless ones will work, but not as well as OEM. New cam cover gaskets should stop the leak...make sure you apply RTV at the location shown in the top pic here...
An extra quart is all you'll need...that goes for a stock NA too ;)
You do it to make sure the pump pick-up is never uncovered during lateral or deceleration.

The pumps are different....that's really all you need to know.
I would bite the bullet and get the GTE pump from the dealer...the online sources are infamous for sending a GE pump. It's happened more than once ;)

For a basically stock motor the Bosch 110 BOV is a tried and true choice...it works well.
Dump the K&N and get an AEM Dryflow...no more oil to foul your AFM and it filters far better than the K&N ;)
I'm going to take exception to this...that article was about increasing HP due to spark...
The GTE pump is geared for higher flow...for the reasons the OP stated. Plus it has to feed the turbo. I would use a GTE pump for this motor...it should fit. I would shim the pump relief valve ~5mm for the extra pressure/output.

You're just getting the engine broke in...a bit of blow-by is normal. That explains the water you saw in the catch can. Same for the oil consumption...it should fall significantly in the next 1000 miles or so.
On a motor with moderate mods, the iridiums will be fine.
BTW - MSD wires don't play well with the shorter Autolite 3923 plugs...I know this for a fact ;)
I would avoid Toyota filters...back in the day when the Denso filters were commonly available, they were pretty good. Today, the Toyota Denso filters available in the US are made in Thailand...they are cheap, on par with a Fram filter.
