I'm with turbotoy. The only reason I'd use silicone sealer would be if there was damage to the sealing surface (razor blade dug in, corrosion, etc). Paper gaskets work pretty good as long as both surfaces are clean and flat.
I'm running 3" Tanabe Hyper Medallion with a 3" test pipe and I love it. Super quiet, and sounds good at high rpm's too. I'm going to be getting a recirulated DDP soon, so that will round off everything!

Another thing you can do is watch the coolant level when you're burping the cooling system. If it gushes out you may be dealing with a BHG/loose studs. Oil doesn't always get milky when a HG blows, they can fail in a bunch of differant ways.
If the o-ring between the cps and head is leaking, it can be replaced pretty easily and it's not too expensive. No need for a gear unless it's messed up. Just make sure it's not leaking from inside the cps, that can mean trouble.

Sounds like you blew your motor, but they are SUPER easy to replace, especially the automatics. You probably spun a bearing which got steadily worse as you drove on. I've seen it before with these early 1ZZFE engines. Expect $1000 for a good used engine.
