Pen: Everything you've done is made the system flow better, more flow = boost cut at a lower boost pressure as I believe it's based on Mass flow and not outright pressure. (I'm happy to be corrected on this if I'm mistaken)
There are usually 2 bulge flares in the pipes Vas, one right at the end and one further down that the hose stops against, the clamp goes between these.

Run the engine when it's cold with the rad cap off and the heater on full and fill it slowly, as it heats up the t stat will open and the coolant will drop, top it and the overflow tank off put...

I wouldn't sweat the 0005, it would be nice to have a little more clearence but not essential.
The 8 thou is for when the engine is running and everything expands there's just enough gap so it's not hanging a valve open.
