Get an amplifier with enough output that you don't have to run it at 2 ohms in mono. Most amplifiers will run very hot or be damaged by a 2ohm load in mono. Plus there is added distortion.
Unbolt the 4 allen head bolts holding the top plate on the 1jz ac pump that the hoses bolt to. Swap it out for the 7m plate and put the 1jz ac pump back on the engine. You will notice when doing this that one bolt head for the frontmost hose on the pump will hit the PS braket. Mark where it hits...
Unfortunately, a poor idle and bad tune is fairly normal for a old HKS f-con.
You may have the wrong rom for your size injectors. It says 440cc or 550cc on a sticker on the rom inside the case. Throw that thing away and get a maft gen II, it whoops ass all over the old f-con!

You know a better mod for the fuel pump? Use a good quality Bosch 30 amp (or similar) relay in place of the 15 year old stock one, and run a heavier gauge wire from the battery to the relay and from the relay to the pump. That is a better way to get higher voltage at the pump and still retain...
You will be working the fpr overtime and have decreased fuel volume from the pump when you really need it, under boost. With a stock fpr the idle mixture would probably be too rich also, using extra gas for no reason at $3.50 a gallon.
What do you plan on gaining by eliminating the fuel pump relay? Under boost it is already it getting 12v with the relay. Do you just want a hotter running fuel pump with a shortened lifespan?
