The gaskets are cheap and most speed shops have them. I don't know why you wouldn't be able to reuse them because the copper spray is to help seal. You can scrap the metal gasket clean if you want to reuse a next time.
How come you kept the EGR? I would of removed it and used the japanese ECU. You are using a MAFT pro, so you could have tuned it to where you would have lean issues. The EGR to me just is an eye sore. I know I might get flammed for this but why not remove it if you have the option to tune...

Running a quart over would bee good to do but do it the right way. Fill up your car with six quarts, five is for stock. Crank with EFI fuse pulled, check to make sure you get oil pressure. Then recheck the oil level and refill back to full level if needed. It depends on how big of an oil...

Replacing the cams and caps with ones in better condition can work but you will need to check clearances. Every engine wears differently. It might not even be required to change any shims but I would take the time to do it since I will have everything apart.
So if I honed all my cylinders to get a good surface and checked every clearance of all the rings to make sure they are within spec and when I say "within," I mean in the middle of the range, not the lowest or highest it can be, then how should I break in the engine?

Did you change the spring? The HKS SSQV is a good blow off valve, you can change the spring to a stiffer one that comes with it but if you did not, then the softest spring is already present in there.
I don't know about you but tuning a carb is one of the things on my easy list than tuning an AEM. Secondly, I don't find cams to be that big of a job because I have installed and check clearances on different types of heads. I don't know about your mechanical skills so I won't say anything...
