The MkIII's underwent a body and trim change during '89 model year. This includes the header panel you describe, amongst other distinguishing modifications.
Try another inspection shop.
You should personally inspect the components to determine degree of wear. More than likely this shop is trying to have you agree to a service that provides higher margin for their business.
Definitely interesting and creative solution for a FFIM. Now there is ample room on the extra runner for nitrous, water / alcohol inj., IAT, PCV, IAC, etc...
Remove the rear wheels and take a peak in the rear wheel fender well. If the undercoating have been compromised, and or if there is any degree of deterioration or rusting beyond your capability to repair, then it'll be your volition to "Deal or no deal".
I suspect one of the major current rules which will also be a carry over to next year that contributed to this schism is that in season testing is prohibited. The major players like Mclaren, BMW, and Ferrari have all been griping all season about their ability to not be able to seriously improve...
Looks great, and you'll enjoy the performance improvement. Perculiarly, I've yet to understand why the need to completely remove the dust shield? Seems like a little additional trimming should suffice.

Installation the bracket on the forward portion of the shield, NOT on the rear
Only issue were proper fitment - early gen PTE's required machining and a washers to accommodate the additional length and OD. The newest versions are a direct drop in fit... New versions are easily identifiable because they'll have the PTE logo emblazoned.

Those pic's are from the Monroe, NY Meet - lets say either yr1999 or 2000? Darn it's been a while. FYI, I met up with T. Sames during Xmas week 2005 (I think) at her digs for some chit chatting and reminising :) - She still had the Greddy Supe then.
Unfortunately I won't be able to attend - gotta a wedding the same day :(.
The drive for the E-town meet was quite fun and I was looking forward, but oh well.

What is the rotor thickness?
How does one go about sourcing replacement components; rotors, pads, etc.?
Are there any P/N cross reference, that is, are the parts comparable or equivalent to something already readily available?
I would revert back to your original setup, with the OEM BOV in place. With the OEM BOV still present, it'll help minimize the drivability issues when venting to atmosphere.
