Seriously, you mentioned that you have "Dremeled it out so that it doesn't hit "as bad". I have very serious concerns that you have perhaps weakened the bellhousing and the multipurposes that it performs for you.
Have you created any weaknesses in the bellhousing by doing this...
Had the car with new motor on the dyno last night and with the exact same settings, boost, standalone calibration file (still untuned for timing and no meth injection) it did 348RWHP so the new motor is definitely a stronger beast with no issues thus far. At 14PSI, it put down.........well...
Do you hear the starter relay's click but nothing from starter. Do you hear the starter at all. I agree it's either relays or the starter itself. Had a similar situation with my old 7M setup, turned out I had to rebuild the starter in the end. Not the easiest or quickest fix in the world...
The second one looks like it may be the starter wire or depending upon where it was generally located on the motor could also be a water temp sensor wire? But my bet is that it's a starter wire. The one that ground the starter to start cranking.

+1 vote for sequential and agreement on the smoother operation. Be sure to use the sensor grounds obviously for the temp and pressure sensors or your gonna run into irrugularities and issues.
I'm running full sequential setup with LS1 coils and find it to be a far more stable powerfull arrangement than my stock JZ coils have ever been. But correct me if I'm wrong here but running ANY LSx coil setup required a standalone due to the need to adjust the coil dwell correctly. IF not then...
