I had an issue like this when I first put my car back together. I put in the CPS as per TSRM but must have skipped a tooth. Car was flat as a fart, would boost but not pull. Turned out my base timing was set at 10* after TDC.
Strange, no UK spec supra was ever fitted with an under engine cover. No cooling problems here. My girlfriends Citroen Xantia has an engine under cover I drove it with and without the cover and the engine ran alot cooler without it.
All car companys do it, they only tell you about the issue if lots of cars start to become defective. And if they can just squeek past the warenty period they feel they needent bother fixing it let the customer pay.
Its to stop throttle body icing when you live in a cold climate. I live in the UK and drive my car year round without any problems. It doesn't get that cold here but -5*c is pretty cold.
Supra exhausts are loud because people who fit them want them to be loud. I have a home made 3" exhaust from turbo back with just a rear silencer (muffler) and it is still pretty quiet.
You need the AFM body, your electronics will drop in.

Sounds like its time for a rebore, fitting new rings in worn bores will give you a few 1000 miles more befor it starts again. Being as its a block appart job you might as well get a rebore and some new pistons while your there as you don't want to be revisiting it at a later date.

I think 10% off at 70 mph is pritty normal for most cars, as this way you get less speeding tickets. I just poped the nidle off and put it on about 1/4 lower my car is now spot on up to 50 mph and 2 mph out at 70 (68 mph gps) the funny thing is it's 10% out all the way up to 150mph so it doesn't...
Yes I did the j tube mod, I put a DVM accross the fp b+ terminal and it comes back as 12v. I think it might be my pressure regulator not having enough adjustment to lower the pressure with the higher flowing pump.
