In the manual it tells you how to check the response of the O2 sensor to make sure it is reading correctly and that the ecu is responding to the input.
You haven't seen anything goofy with the AFRs at cruise? It should be pretty lean at that point.

Yeah there is no gasket between the case halve or anywhere on the case. RTV is used to seal everything together. Unsure on the rest. If you don't have the TSRM I would suggest getting it before diving in much further.
You have at least 3 years if they are using another platform for development. Longer if they are starting from a clean sheet of paper. Look at how long it took for the FRS. This is a long ways off and probably won't happen if the economy takes another dump.

The t56 puts the shifter about 8 inches back from the stock location. Not a big deal if you want to cut holes in your console. It just depends on what you want in your swap.
