Just keep it open, it won't hurt anything. I still have a non-functioning trac on my 2JZ just to avoid the hassle. We can't use them with our chassis anyways.
Your ECU will have 4 plugs that contain 2 rows of pins each if it's out of a Supra. You'll just need to bypass the neutral/park safety switch from the auto wiring.
You will need to steal all the dash plugs (non-ecu) and junction block plug from your original engine wiring harness to splice/repin the 1JZ engine harness itself. It should become clear if you read these diagrams, http://1jz.com/tech/docs/wiring/ assuming you have a JZA70 1JZ. The diagrams show...

Everything from the snorkel to the protective little cage fits between the two AFM's. I have one for sale in the b/s/t section if anyone is looking for one.
It may have to do with the Aristo's speed sensors being (I believe) dual channel and located in the wheels. A member on here named Kristian_Wraae made his own speed trigger sensor to get the Aristo tranny to work in his MKIII.
