Rod bolts are torque to yield = you should replace them when you remove the nuts.
Rod ends must be resized after rod bolt replacement.
Crankshafts are usually damaged by rodknock.

I think you have a baseline timing problem. Im willing to bet that your timing belt/camshafts and/or your CPS are not installed correctly. Do a compression check if you have a gauge handy.
