Mine were a bit crappy but they gave them a light linish checked clearances and were good to go!
Keeping in mind I used a new head so it had 0 wear in the cam journals!

Front Main is the crank seal and brake quiet should have been fine!
You may have pressured the seal enough to either pop it out or roll the lip under.
(my guess would be it's popped out if it was installed dry)

A stock head is 116mm/4.566" uncut.
Your .046" removed is a LOT and my feeling is I wouldn't use it in a performance build as it leaves the deck very thin.
There is no drama using a 3mm head gasket on our motors but not such a thin deck!
