Megasquirt cannot control the stock ISC.
The IAT is best before the TB and after the intercooler. You want the temp of the air that enters the engine.
The stock TPS works just fine unless it is broken.

I haven't seen anyone use the stock ignitor myself and wouldn't use it. I would have the MS-2 direct fire the 3 coils in your case. Also I have heard of people using the mitsu ignitor off the 3.0L v6. I think the 1998 to 2004 monteros use them.
Nice man. I would rather get rid of the CPS and plug the hole and run a 36-1 EDIS 6 setup. This would be a bit cheaper setup though.

Mainly from what I heard from ebay units is the diaphragm ruptures then leaks fuel out typically resulting in a car fire.
Another good tip to someone starting out is to BUY A FIRE EXTINGUISHER FOR YOUR CAR.
Only problem is you probably already introduced water and debris into the oil passages already. I wouldn't doubt to see the engine spinning a bearing. I learned the hard way on a 7M not to do a head gasket replacement with the engine in the car........ three spun bearings later.

Looks like a CT26 with a 60-1 wheel in it. Also looks like the center section has been changed out to a garret also. Not sure on the reliability of it. Since it still has the the CT flange the stock manifold would be the limiting factor on it and if it still has the stock sized waste gate hole...
