Loosen your motor mount bolts, and allow your motor to tilt back to allow you a little more clearance. I 've never done it with the motor in the car tho. I always install the two together as a whole.

It is possible that some of the T'd off vacuum lines running into the firewall are from an aftermarket boost gauge that might have been removed. Or, it could be that the charcoal cannister was bypassed. Some of the loose vacuum lines should go to the fittings on either side of the AFM bracket

It's always fun trying to figure out what a previous owner was thinking. From the looks of it, you will have wiring issues for a while. That rats nest at the CPS scares me.

Also, In pic 4.........You have a black and yellow ground wire just above the heater...
I use a dremel with a wire brush. It makes for a really quick job. But, spray paint tends to fade. You'll want to respray everyyear or so. Maybe somebody else can recommend a better paint than I use.

It's not so bad..........When you get through, you will have a very nice car, and you won't have to question the history on it anymore. You will be able to trust almost everything on it.

Rip and post the bottom end Please!!!!!!! I've never done a complete rebuild. I've done everything but the rotating assembly, and I have dismantled several of those. I know where it all goes, and have read methods of re-assembly, but a video would be nice to see.
