The black powder coat looks good. Your idea for the car is also correct. I didn't get the 60-1, but the 57 because I am trying limiting myself to 350-375.
With the head work, you will make more power at lower boost levels. This should work out quite nicely for you. Well done.
The GT35R comes with a T3 exhaust housing. Or at least it did. And a few turbo vendors sold it with a T4 they put on the exhaust. And a few here had difficulty, it was like the maker didn't plan how to put on the lines. Yours looks fine in the picture, assuming that is the oil feed on top.

No. With out a spark confirmation, the fuel injection is halted. The initial squirt with the STA signal is nothing to worry about. Max boost between auto and manual is from the heavy load of the manual. The auto slips with the fluid coupling.

A fast spool is dependant on more than one factor, and a big factor is the exhaust area to radius, called AR, as you have probably seen. The bolt ons to the stock manifold are the best responding. But that doesn't a good turbo and good setup will not be signficant gain down low.

Do you know how to pull the codes?
Have you looked at the air intake after the airflow meter and before the throttle body? A good sized gap will cause a stall unless you bring engine speed up a lot.
The stock intake looks best when new. I have a picture of it in the build thread. Put it in the nice warm sun, and have a little bit of grease to slip it over the meter.
Diagnostic Trouble Codes
Do you understand that if you have spark, but lose the spark confirmation signal, the car will start, then stall. I don't know that is your problem, but the symptom fits and should be looked at.
