MS is a little bit of a bitch to get working with the 6 COP ignition system though.
I run an HKS F-Con V-Pro on m car. It's an amazing system, but it also has an amazingly huge price tag associated with it.
This evening I was wondering if I had the gains properly set on my amplifiers, so I pulled out my oscilloscope, plugged it into the amps, and ran a test-tone through the head unit.
These things come in handy :)

I would check the shifter bushing, that can cause hard shifts if it's damaged. As for the grinding, when it's grinding, try pushing in the clutch while coasting to see if it goes away. If it does, I bet that there's an issue with the clutch assembly, an not the transmission.

GT40r should do 600whp, and with stock internals, I wouldn't be afraid to rev to 8k, which would give you a wide enough powerband that you wouldn't fall out of boost after a shift, even if the thing doesn't spool until 5k. Of course, it wil spool sooner then that. A GT35r will spool 20+psi...
