With respect to the poll, I think that it all depends on how you want make power from your car. If you're a big N/A guy, then go for the LSx. If you're more into forced induction, I think that the 1UZ would be a much better choice. They're as bulletproof as the JZ...

I had a leaky turbo oil line that would spray onto the exhaust when running 3500rpm and up. It would sizzle, and smell like burning oil. Check to see if you have any whitish spots on the exhaust near the turbo.

Out of curiosity, what color lights are you trying to light them up with? When I replaced my dash lights with blue LEDs, the orange needles really didnt light up. I scraped off the orange, and repainted them blue, and they look great.

IG1 is the signal going TO the ignitor. Try connecting to the IGT signal beside it, which comes FROM the ignitor.
IF1 says "fire ignitor 1"
IGT says "I've fired an ignitor"
IGT will read 6x higher then IG1
the 1JZ bell housing can be had at Champion Toyota for $300. Flywheel is $223 from them as well. Any 7M clutch kit will work with the 1JZ bellhousing/flywheel with the R154.
The auto ECU WILL also work with a 5-speed.
You can change the pipe while keeping the turbos on. All you have to do is remove the studs from the exhaust housings, which suprastanger507mgte told you how to do.
However, with some y-pipes, you may not be able to get it back ON this way. With my y-pipe, there was one bolt on each turbo...

Depending on how many miles are on the engine, it may be a good idea to change the timing belt and serpentine belt before you stick it in. They're a little bit easier to get to with the engine out, and if you're going to be changing stuff anyways, might as well do it.
