If all of the 5spd parts came out of a 1JZ, then the clutch will not work. You will need a 7MGTE clutch.
You can buy it all and sell what you don't need. Someone will probably buy the clutch, but you can definitely get rid of the bellhousing fairly easily.
I feel that is just because they're set back a bit, about 1.5" more than stock, actually... so the cutoff may be a bit high, but that's nothing that quality fog lamps can't solve

IIRC JetJock had posted about testing o2 sensors not too long ago. Try searching for "o2 sensor test" or something of that sort.

You can also have codes stored without the MIL on, so jumper those terminals and see if you have any codes.
I was gonna say that.. At my old place of employment I drove a nissan pickup that would hit the shroud at times.. turns out the waterpump was wobbling like a mofo!
