Ya it's normal for it to do that unless you do the rewire.
Also the sogi short shifter is a love / hate thing. Personally I hate it and don't like the shifter so low.

My screw came out and fuel sprayed out. Not a ton but it was coming out. Replaced it with a good used one. Just my experiences. Bad dampner could have backed the screw out in my case.
The crimp isn't stock and might go to the little horn by the master cylinder but is missing the actual plug.
Only thing I can think of for the connector is maybe the egr temp sensor if the harness is a ca harness.

You can buy one. Hardware store should have it.
You will also need to know thread pitch. And the size isn't the size of the head. It's prolly a 12x1.25 or 1.5. If you stick a 12mm wrench on the threads it should be close to the same.
2 black plugs are for the a/c fans.
Bottom one doesn't get used iirc.

Also your fuel pulsation dampner is missing the screw in the middle. I'd suggest getting the screw or a different dampner. It can leak without it and it's a special screw.
If you remove it you could use sole
Braided wire cover. They make them cut so you could easily wrap it around it and then use some zip ties or electrical tape to hold it in place. Make it look nice.
