    Brake shims?

Ya. The squeaking will go away for a little but those pads are super cheap. Prolly organic so there going to glaze over fast again. Look into some stock pads or atleast semi metallic. Posi quiet ceramics work pretty good for dd as well.

    Wiring harness questions

Knock sensor plugs and o2 sensor plugs are different as well. Engine year doesn't matter for harness year. Any engine will work with any harness with the right plugs on the sensors for the harness

    Gaskets & Fuel Question

I'd replace the front and rear mains while its out and apart. Also seal the oil pan up good. Oem seals from toyota are the best. Can get a walbro pump from drift motion for a little over 100$. Bypass or drill out the j tube if you do that.

Just pound on it and use penetrating oil. It will come off. That's all a shop is going to do. Driving without the exhaust right there could start a fire.

You will have to modify the lower part of the cover for it to fit. The steering wheel will fit tho. Not sure if the cruise control plug is different tho.
