I know that powerglides are used all the time on 2jz's, but I don't recall seeing one a a 7mgte, mostly th350 swaps.
I'm sure it could/has been done, but again I don't recall seeing it. Better to find someone who's done it if you can rather than re-invent the wheel...
You said you had to "bleed the brakes several times". This leads me to believe that you have a cracked line or bleeder or some breach that is alowing air to be sucked into the lines. That's where I'd start.
Did you look at the journals and main bearings before you buttoned it all up?
The reason I ask is because you may have damaged them by turning the motor with the caps over-torqued.
It's better to find out now than after you start the motor.

Why would you want a manual trans in a 1000 hp car?
I'm assuming your intent for this car is the drag strip. If so, I highly recommend you go TH350 or TH400, or better yet get a built power glide.
Also, I very much doubt that even a getrag 6spd will hold 1000 (real) horsepower under drag...

Actually the AutoZone here in cali does sell one cheap, last I checked but you have to screw with it to make it fit right, as I recall it has something to do with the mounting bolts. I 'll search and try to find a link. I bent over for toyota when I replaced mine, but I'm sure the aftermarket...
It would have to be pretty darn restrictive to make a really noticable difference, especially (as you mentioned) at cruising speed. Did you get your brake issue worked out? (...I'm paying attention)
His aren't ceramics (I think someone else already may have pointed this out). I just use the anti-squeel pads that came with my ebc's ant they're dead silent. No dust really either. Power slot cryo'd rotors are awesome. You have to go big brakes to improve upon that setup IMHO.
Oil seal for sure... but that doesn't explain the metal to metal sound. I'm thinking bearing. Don't drive it or start it until you pull the turbo, it's only going to get worse if you do. I cringed every time I read how you started/drove it after the original misshap.
