I have similar mods (3" turbo back exhaust, cone filter intake, 2.5" hardpipes and aftermarket IC, .020 over pistons) and hit fuel cut at 10 psi also with an HKS EBC.
I can run to redline at WOT in 1st and 2nd at 10 psi w/o cut but 3rd always gives me problems wen the rpms get above around...
99-04 Cobras had IRS :) The current GTs are doing quite well in the Koni Challenge with their solid axles too, last year the stangs mostly placed in the top places (beating 911s and M3s lol)
The new GT500 is heavy, but look at its competitors weights... the Camaro and Challenger are even huger!
Firing order and crankshaft plane makes a big difference. Ferraris have flat plane v-8s, which sound different than American er.... "cross-plane" v-8s. Think plus sign vs. minus sign...
Search for John B Lunsford, he has a website up with a writeup on his dual intercooler setup. If I remember correctly it helped a little bit with EGTs but he eventually decided it didn't make enough of a difference to be worth it.

I would definitely measure the inner diameter of the rod big ends and main bores, along with all crankshaft diameters and select bearings based off of those measurements instead of going with the numbers. After 20 years of wear those stamped numbers will probably not be in the right clearance...
