Maybe this is a stupid or too obvious suggestion but....
Have you pulled the turbo off the car since this problem started? Maybe there was some damage to the gasket between the exhaust mani and the hot side.

I've heard that if you wanna get rid of the charcoal canister, you'd need a vented gas cap to get the same effect. Apparently you can easily mod it to do this (but I couldn't tell you how).
Can't attest to the validity of this, as I still have my canister.
For leaks? the first few times it happened i jumped out and opened the hood... No visible signs of coolant leaking, and no noise or anything coming from the cap.
I did some searches and I think i found one person who has had this problem before....

IF you've already got the lowering springs, I would just go with some non adjustable shocks. If you're not going to race it (autocross or road course), there is no need for coilovers IMO.
Edit - Judging by your pictures, it looks like your car is already low enough.
I've got Bilsteins as well. They're very stiff, and certainly not comfortable/smooth, but probably the best suspension bang for the buck. Bilsteins also let you lower the car on stock springs.

IMO you're wasting your time with tracking down the adapter and filters. Just buy the Apexi intake. It comes with an adapter, and it's washable so you never have to replace it.

Anyone know where I can get replacement Shifter and E-brake boots? I know Empera used to make 'em, and I'm betting that I can get them through Toyota...

My first thought too was check the oil. If you're running too low on oil, sometimes you can get a rattling noise from the head. Doesn't necessarily mean it's rod knock though. Check your oil levels and pressure.
