Code 52 for knock will definitely effect performance. Have you looked into rewiring the sensors?

Also, if you are hitting fuel cut, you will have a code 34 stored.
Maybe save some money on the boost controller and use the MAFT Pro. The boost solenoid for that is pretty inexpensive and you won't need an additional controller.
The lower runners for the GE are longer than the GTE. PM lppro, he had a build with a 2Z-GE and used the GTE intake and said it wouldn't clear the hood. I can't find his build thread at the moment.
You could modify it to fit, but if you just bolt it up to the lower runner it's not going to fit...
